Member regina::FacetPairing< 3 >::followChain (size_t &tet, FacePair &faces) const: Use ssize_t for the tetrahedron index instead. This routine is implemented by calling the ssize_t variant with some extra casts on either side that may add a tiny performance cost.
Member regina::gcd (long a, long b): Simply use std::gcd(), which was introduced with C++17.
